Kotor, I know it's a tad obvious but, it's the basis for most things Sith. The academy on Korriban, and of course the first appearance of the Code that I live my life by.
 
Supernatural Encounters: The Trial and Transformation of Arhul Hextrophon by Joe Bongiorno. Yes, I'm biased, but I really view it as The Silmarillion of Star Wars, and its quality of continuity-stitching is equal to that of Joe Bongiorno's excellent prose, which evokes H. P. Lovecraft, J. R. R. Tolkien and Lord Dunsany. After that, I'd say Knights of the Old Republic II: The Sith Lords, which was the most philosophically complex, thought-provoking, moody and deep Expanded Universe work (with the most complex, unique and well-developed characters) of all time, in my opinion, thanks to the brilliant writing of Chris Avellone, the Tales of the Jedi comics (if I had to pick one, I'd say Dark Lords of the Sith) by Tom Veitch and Kevin J. Anderson, Knights of the Old Republic (Drew Karpyshyn's best contribution to the EU, in my book), the Dark Empire comics by Tom Veitch, SkyeWalkers: A Clone Wars Story by Abel G. Pena, Darth Plagueis by James Luceno, the Lost Tribe of the Sith e-books (and the Spiral comic) by John Jackson Miller, Yoda: Dark Rendezvous by Sean Stewart, Cult Encounters by Joe Bongiorno and Rich Handley, Luke Skywalker and the Shadows of Mindor by Matthew Stover, Red Harvest by Joe Schreiber, the Jedi vs Sith comics, and The Old Republic MMORPG.
 
Lost Tribe of the Sith is up there as well, it is a petri dish of Sith culture and society. The concept of the story and how it plays out creates such a very interesting dynamic and view into the mindset and development of darksiders.

The KOTOR series has always been one of my favorites as well, it created such a vibrant view into a time period we knew very little about and expanded the timeline and SW universe in many ways. Our views on not only the Jedi and Sith but how the galaxy operated.

And of course the Thrawn Trilogy, being the first major story line after the OT, this was really the beginning of the EU which we now know as "Legends".

Lost Tribe of the Sith
This! I loved it. Almost from beginning to end a page turner. It brought the ancient Sith together with Luke through it's long and winding path. It also had Ship, the Meditation Sphere.
